Witnesses told Reuters news agency they saw the Dana Air plane strike the building and burst into flames.
Nigerian Civil Aviation Authority head Harold Denuren told local media he did not believe any of the approximately 150 people on board had survived.
The crash took place in a neighbourhood just outside the airport, AP quoted federal emergency management as saying.
It said emergency personnel were on their way to the scene.
There were conflicting reports as to whether the Dana Air flight was arriving in Lagos from the Nigerian capital, Abuja, or was just leaving Lagos bound for Abuja.
Reports said the weather at the time of the crash was clear and sunny.
Nigeria, like many African countries, has a poor air safety record, though some efforts have been made to improve it since a spate of airline disasters in 2005.
